I don't remember the message that was displayed, but it did tell me that there was a bug and I should report it. Now whenever I throw my pokeball at him to challnge him, it says this trainer can only battle once a day.

I see that you've since made a ticket about this to get the timer reset, which is the most efficient thing for you to do. Otherwise this bug is directly linked to the Pixelmon mod, which we do not develop. The developers of the mod are already aware of this current issue, however.
